I hope Elizabeth wasn't injured to badly, but I suspect given the foreshadowing of John saying to that Colonel that he wouldn't even want to be "The Man", that he'll have to deal with juggling between the military and the civilian and his loyalties to Earth and Atlantis at least for a while during her recovery. I think it could be cool to see how he deals with this.
